You can swap the standard indicator flasher unit for a modern non current dependant one. I did this recently on my MGB project car as I was introducing LEDs. Cheap as chips to buy. Where the indicator flasher relay is located on an F / TF though I'm not sure. If in doubt as Airportable says just buy led indicator bulbs that have parallel resistors built in, they are available.

They are certainly a strange and confusing bit of styling. The ones on the fuel filler flap are arguably even odder, real allen key bolts but held by a retaining ring with no length of thread at all behind.

It could be worth repeating this in the PSCAN sub forum to get a quicker answer https://www.the-t-bar.com/forum/pscan-uk-diagnostic-tool-forum   As far as I can see the current version is 0438.  
Id think the easiest thing would be to download and install it, allowing it to overwrite whatever older version may be on your PC.

Very good point about maintaining structural integrity. 
I wonder, as a compromise, if it could be worth using dsuz to replace just the 2 most awkward to reach bolts, the real bastard knuckle skinners that are covered the speaker bar. Sadly these tend to be left out on quite a few cars because of the difficulty previous owners have in reaching them.  Maybe it could be argued that dsuz fasteners there would at least be better than empty bolt holes.

I know what you mean, it's proving quite a challenge working around the rain this year in the UK. Just a thought but the adjustable window stop might have worked loose. If it's bolt is slightly loose the end stop bracket can rotate where it would then rattle quite badly. You could check this before you take the door card off by winding the window up and down to it's full extent with the door open. If the window is too high to comfortably close the door with the soft top in place that could be it.

There's not a regularly occurring known fault that results in sudden door rattles so it would be a case of operating the lockks to check whether any linkages have come loose and then generally feel inside the door cavity for anything that is loose
